Can a mounting system cause damage to my roof?

Mounting systems installed correctly do not cause damage to the roof. They spacing of brackets, spreads the weight of the system across a large cross section of the roof area.

Your installer should be able use work methods that can assure you that no foreign particles eg aluminium off-cuts/filings will enter your rainwater collection system and that no corrosion will be caused by off cuts having been left on your metal roof.
